So I'm using an iPhone app to keep score and it doesn't allow for you to bypass a ball, must be accounted for somehow. We weren't sure if that was because you have to spot the ball if you made the pot and when in off in the same stroke. Does the ball get spotted back up?

No the potted ball stays down, (assuming it's a red), know nothing about the app sorry, must be a problem with it.
If it's a colour then yes, you need to re-spot it

What if it is a 'on' color after the reds are all down?

Still comes back onto table, as a foul shot was performed

If a foul is commiitted in the same stroke that a colour is pocketed, then any such colour will be spotted.

A red will never be returned to the table after a foul, unless balls are replaced after a foul and a miss, or as a result of a so-called 'vibration shot'.
